Nothing's missable. Every dungeon stays open and every chest stays put, so you can always backtrack for anything you skipped. The Mystic Key opens locked doors in several early locations; you'll want to revisit Cornelia Castle, Elven Castle, Western Keep, and Marsh Cave as soon as you get it. And if you're chasing the treasure trophies, the thresholds are 25, 125, and all 249 chests. Follow the walkthrough in order and you'll hit most of them naturally (the locked-door chests are the ones people usually miss).
